How does this work?
I have a script uploaded in bytecode format, which contains two custom headers. But in Gtuner IV it says "FILES: 2".
Shouldn't it be 3?

When publishing as bytecode the header files are compiled with the main gpc file, resulting a single binary file. Possible your script also have a configuration descriptor, that is why it is listed as having two files: the bytecode and the configuration descriptor.

I see, the IC is considered one file. Got it.
