You can also try pair the Joycons using Gtuner IV. for that proceed as the following:
- Connect the Titan Two to your computer via PROG port;
- Open Gtuner IV and go to "Device Configuration";
- Make sure the output protocol is set to "USB Automatic" for Bluetooth pairing procedure;
- Press the pairing button on the Joycon.
- Click on "Wireless Pairing" located on "Device Configuration" panel;
- Connect the Titan Two to your computer via PROG port;
- Open Gtuner IV and go to "Device Configuration";
- Make sure the output protocol is set to "USB Automatic" for Bluetooth pairing procedure;
- Press the pairing button on the Joycon.
- Click on "Wireless Pairing" located on "Device Configuration" panel;

yep. that still works. Pairing the joy cons to Gtuner IV has worked every time without problem.

I guess I'll just throw this out then. Thanks everyone for your help. I'm not putting any more time or money into this tho. I've cut my losses

I have a similar issue to this I was hoping someone might help.
I have the joy-cons sync when I look at the GTuner console, I can see the movements, but when I hook it up to the switch it doesn't seem to find the controllers no matter which buttons I press.
I cleared them completely from the switch so there should be no interference, I have been trying this with the android version of GTuner as well to no end

Make sure to set the output protocol to USB Nintendo Switch
And enable pro controller wired communication on the switch. Settings>Controllers and Sensors.

Thanks for the reply to both my posts, I'm starting to get my head around things now, I'm not a very strong programmer, but I realised what the titan two is actually doing to the joy cons, making the console think they are a wired pro controller.
Also because they are wireless, the setup still requires a PC to be linked up as well as the console, that was where I was getting confused, even trying the andriod version of GTuner.
All in all I think I have finally figured it all out, and tested the scripts done by Super Louis 64 and they are working like a charm, can't wait to get knee deep in this, or have a heart attack from too much
